Have you noticed any other applications being slow to close?  If it's a
misbehaving clipboard manager, Emacs should not be the only client
affected---but maybe it's waiting longer than most.

Also, could you just double check by reducing x-selection-timeout and
seeing if it has any effect?  (Maybe x_clipboard_manager_save_all should
bind x-selection-timeout to a smaller number, at the risk of losing
clipboard contents...)
