The issue is resolved here. Per irc discussion, root's guix cache was removed
```
sudo rm -r /root/.cache/guix
sudo rm -r /root/.cache/guile
```

After that, `guix pull` and `sudo guix system reconfigure guix.system.scm` succeeded
