FWIW:

1. "customizations" includes anything a
user does to customize Emacs, which goes way
beyond what Customize does.

2. A user "option" is a variable you can set
using Customize.  Customize lets you configure
both options and faces.  The word "option"
doesn't cover both (in Emacs).  AFAIK, Emacs
hasn't chose a term for both - words such as
"setting" and "preference" have been suggested
in the past, but nothing was adopted, IIRC.
