By default Emacs.app seems to have the Command key on my Macbook Pro  
bound to hyper; when I change it to
Command everything works fine until I restart emacs, but the  
preference seems to have been lost.

Hello,

Does this bug still occur for you?  Can you provide any other  
information?  What if you clear out your defaults by doing (in a  
terminal):

defaults delete org.gnu.Emacs

before running Emacs -- do you still see the command key set to hyper?
