On local computer I have use to put files first in Trash directory. But on remote computer I cannot wait for transfer of large files from remote to local computer. And other issue is if `.dir-locals.el' works locally, why it does not work remotely? If .dir-locals.el would work remotely, then I could disable `delete-by-moving-to-trash'. Or instead of it, then Tramp need also variable like: tramp-delete-by-moving-to-trash which may default to delete-by-moving-to-trash as that way user is able to disable deleting by moving to Trash for Tramp. So just define a function that checks whether FILENAME is a Tramp file name or not, and delete the file if it is, but trash otherwise.
