I can reproduce this under Gnome with:

(run-at-time 1 1 (lambda ()
		   (insert (format-time-string "%H:%M:%S") " "
                   (format "%s\n" (current-idle-time)))))

and then switching to another virtual desktop.

So I guess there's a notification Emacs receives that resets the idle
time?  Does anybody happen to know what notification this could be?
