So far it's OK here with

(custom-set-variables
 '(ediff-split-window-function 'split-window-horizontally)
 '(ediff-window-setup-function 'ediff-setup-windows-plain))

but with plain

(custom-set-variables
 '(ediff-window-setup-function 'ediff-setup-windows-plain))

`ediff3' makes the topmost window occupy half of the frame which is not
TRT.
