Thank you for the example mails (received off list, now deleted).
As it turns out, this problem can be reproduced simply by trying to
visit any two rmail files with the same basename in different
directories, eg:

M-x rmail-input ~/directory/RMAIL
M-x rmail-input ~/RMAIL
M-x rmail-input ~/directory/RMAIL

I believe it is now fixed by this change:

  * mail/rmail.el (rmail-generate-viewer-buffer): Be more careful about
  reusing existing buffers, in case we happen to visit two files
  with the same basename. (Bug#4593)
