Right now, even after color-theme has been loaded and a color-theme  
has been evaluated which provides its own highlight face, Emacs still  
uses the system highlight color.

However, evaluating the color theme a second time causes Emacs to use  
the highlight face as specified in the color-theme.

Can you clarify, does this still occur if you either:

a) set use of system highlight color from preferences panel
-or-
b) restart emacs after either (a), or (setq ns-use-system-highlight- 
color nil) and Options | Save Options ?

I believe the only case where it should fail (and this is still a  
bug) is after just the setq with no restart.

Yes, it occurs regardless of (a), and (setq ns-.... ) has been in my  
Emacs config for some months (with multiple restarts).

After further investigating, I've found the problem again occurs every  
time a new frame is created.

Following up on this, I'm trying this on Emacs 25, but this variable
doesn't even seem to exist anymore.  Am I missing something, or does
this bug just no longer apply to the latest version?

I believe the latter.  Anything that wasn't dead-standard / supported on emacs on all platforms was removed from this port when it was merged to mainline.
